There are three selection tools and each ‘is in a corner’. Please show a fullscreen screenshot.
Bounding box must be switched on. Otherwise transforming will not work. Can be found in the menu: View

I am a little confused. At the beginning you talk about PSD/PDF and now about PSD/JPEG.
Unfortunately, I can't see where in your PSD the threshold is applied. But since you are most likely overlaying a smart object above with reduced opacity and possibly with a blend mode, please try the following: Before saving/exporting your file as a JPEG, activate the top layer and press Shift+Ctrl+Alt+E. (This will create a merged copy of all visible layers above the active layer).
Does the appearance of the file change? If not, then save this version as a JPEG.

You have only set the ‘Indicator’ layer colour (and not the fill color).
An Adjustment layer Color Fill always starts with black and can then be set directly to the desired colour.

What @D Fosse has already said. Otherwise, vectors in Photoshop are just as good as vectors in pure vector programmes.
Another difference is that the editing of vectors in Photoshop is much more limited. For example, there are fewer ‘path calculation modes’. Conclusion: You can work with vectors in PS without any problems, but overall it is simply more complicated and much less is possible.
